Applying Bondo over the holes isn't really the best way to do this properly. The best ways to do this sort of thing:
1. Weld the holes shut
2. Use an epoxy adhesive (panelbond)
3. Fiberglass
4. Bondo
Since metal has a different expansion/contraction rate based on temperature, over time the bottom 3 methods can fail. It will eventually become visible where the holes were. You would need to level/prime & block the area prior to painting.

for diy i would recommend using long strand fiberglass, or short strand as it has stayed pretty well from experience. if u use bondo for sure it will crack off as its not strong enough. or if u can weld then jus weld.
